Question regarding criminal check and visitors

I'm a contractor that works off-site and have an active TS/SCI, my customer is located at a few local AFB's. I've had no need for a CAC or access to the site, but will eventually. Years ago with a prior job I got put on an entry authorization list, and I was denied access because a felony came back in my background that I was charged with when I was a minor. (Even though I still had access to base because I had a dependent ID) The charges were quickly dropped, but apparently that still shows up in my info.
So what is going to happen when I get my SCI billet nomination and try to obtain a CAC? I imagine they'll run another check since I'll technically be a visitor at the time. And does anyone know what database they run the check through?
